QuickBooks Online Integration FAQs: the books stay clean as you add channels

QuickBooks Online is where most growing sellers already keep their finances — the problem shows up once a second, third, and fourth sales channel gets added, since QuickBooks' own inventory tracking wasn't built to reconcile multichannel stock or automate order entry. The InfiPlex™ Inventory & Order Management System (OMS) sits between your sales channels and QuickBooks Online: orders and revenue flow in automatically, while InfiPlex handles the real-time, multi-location inventory sync that QuickBooks doesn't do natively. Below are the questions QuickBooks users ask us most.

Section 1 of 5 · Getting connected

QuickBooks Online Integration & Setup

How the InfiPlex QuickBooks Online connection works, and what onboarding involves.

What is the InfiPlex QuickBooks Online integration?

The InfiPlex QuickBooks Online integration connects your QuickBooks account to the InfiPlex Inventory & Order Management System, so orders from every connected sales channel — Amazon, Shopify, Walmart, and 130+ more — sync into QuickBooks as sales records, while InfiPlex manages the real-time, multichannel inventory sync QuickBooks doesn't handle natively.

How do I connect QuickBooks Online to InfiPlex?

Our team configures the connection with you during onboarding using your QuickBooks Online account credentials — there's no app to install inside QuickBooks and no developer needed. We map your chart of accounts, items, and order fields together so records land the way your bookkeeper expects.

How long does QuickBooks Online setup take?

Your OMS site is provisioned within 1–2 business days, and most QuickBooks connections complete within the standard 1–3 business day onboarding window — the exact timeline depends on how many sales channels you're connecting at the same time.

Do I need my accountant involved in the setup?

Not required, but many sellers loop in their bookkeeper or accountant to confirm how they want sales, fees, and cost of goods sold mapped into QuickBooks — our team is glad to walk through the mapping with whoever handles your books.

Which QuickBooks Online plan do I need?

InfiPlex connects to QuickBooks Online Simple Start, Essentials, Plus, and Advanced. Plus or Advanced is worth considering if you want QuickBooks' own basic inventory features as a secondary reference, but InfiPlex's multichannel inventory sync works independently of which QBO tier you're on.

Section 2 of 5 · Order & revenue flow

Order & Revenue Sync

How sales channel orders and revenue land in QuickBooks Online.

How do orders from my sales channels get into QuickBooks?

InfiPlex pulls orders from every connected channel about every 15 minutes and syncs them into QuickBooks Online as sales records, mapped to the accounts and items your bookkeeper set up — no manual entry, and no re-keying totals from ten different marketplace reports.

Does this replace re-entering marketplace payouts by hand?

Yes, that's the point — instead of tallying Amazon settlement reports or Shopify payouts manually, order and revenue data flows into QuickBooks automatically as transactions happen, which is what most sellers are trying to escape when they look for an integration like this.

Can InfiPlex handle marketplace fees and refunds in QuickBooks?

Our team maps fee and refund handling into your QuickBooks chart of accounts during onboarding, based on how you and your bookkeeper want them categorized — this varies enough by business that we configure it with you rather than assume a one-size-fits-all mapping.

Does inventory cost (COGS) sync to QuickBooks?

Yes — cost of goods sold mapping is part of the QuickBooks configuration, so your margin reporting reflects real sales activity across every connected channel, not just what QuickBooks alone would see from a single sales feed.

Does InfiPlex support multi-entity QuickBooks setups?

QuickBooks Online doesn't support multiple entities within a single account, so sellers running more than one legal entity typically use separate QuickBooks accounts — InfiPlex can connect each one separately, keeping each entity's orders and inventory properly segregated.

Section 3 of 5 · Stock control

Inventory Sync & QuickBooks' Limits

Why multichannel sellers need more than QuickBooks' native inventory tracking, and how InfiPlex fills the gap.

Why isn't QuickBooks Online's built-in inventory enough for multichannel selling?

QuickBooks Plus and Advanced track inventory well for a single storefront or in-person business, but they weren't built to reconcile stock across Amazon, Walmart, a webstore, and a wholesale channel at once — sellers who try end up with quantities that drift from reality on every channel except the one QuickBooks is watching most closely.

How does InfiPlex handle inventory instead?

InfiPlex maintains one master inventory pool across every connected sales channel in real time — a sale on Amazon instantly adjusts what's available on Shopify, Walmart, and everywhere else — which is the actual mechanism that prevents overselling. QuickBooks then reflects accurate sales activity without needing to be the inventory source of truth itself.

Section 4 of 5 · Scaling up

Multichannel Growth & the QuickBooks Ecosystem

How QuickBooks users add channels and, eventually, graduate to a full ERP.

What happens when we outgrow QuickBooks Online?

InfiPlex also integrates with NetSuite on Growth Pro, so when a growing business is ready for a full ERP, the sales channels stay connected to InfiPlex through the migration — only the system behind it changes, which de-risks the usually painful part of an ERP switch.

Section 5 of 5 · Plans & costs

How it works

How the InfiPlex QuickBooks integration works

QuickBooks Online Plus and Advanced include basic inventory tracking, but it's built around a single location and doesn't reconcile stock across Amazon, Shopify, Walmart, and a webstore at once — sellers who try end up re-entering orders or watching QuickBooks quantities drift from reality. InfiPlex takes over the multichannel order and inventory layer: orders from every connected channel sync into QuickBooks as sales, while the real-time inventory truth lives in the OMS and pushes accurate counts everywhere, including back to QuickBooks.
